I was recently trying to interrogate Salesforce CRM and found out though I can drop the bull-eye on controls, at runtime the match rules doesnot match.For an example if I am interrogating a HTML button, it matches. But if I stop the interrogation and start interrogating, though I come again to the same web page the button is, the match rules created do not match.What can be the cause for that and how to solve?

You need to alter your match rules so that they work every time. Whatever you are using to match the controls is not sufficient.
Match rules work just like directions you might give to someone to locate your car in the parking garage. If you give them your plate number, they might find your car easily, however they wouldn't find it next time if you changed your license plate.
For me it seems more like a SalesForce security issue or something.I tried playing around the match rules.I created lot of match rules but as you can see in the attached screenshot, any of the match rules seems not matching the second time.
It appears that you have applied too many at once. You'll need to identify the specific one(s) that are not working and eliminate or alter those. The easiest way is to use the Debug Matching option on the Interrogation Form. It will show you the match rules that are not working and you can focus your efforts there.
